In the game he wanted to cause a meteor to crash into the planet, and suck up the Lifestream that emerged to fix the damage, becoming a God.
In the movie, he wanted to turn the Lifestream into black goo he could use to manipulate the planet itself and use as a vessel to find a new world.

Jenova was just The Thing, basically.
Alien monster from outer space that could shapeshift. It crashes onto planets, consumes everything there, then moves on. In FF7's distant history, it wipes out the Cetra/Ancient, then is rediscovered by scientists who mistake it for an Ancient. Its cells are compelled to re-connect and draw back to each other, even if they're implanted in other hosts or organisms.
Sephiroth on a subconscious level was probably just compelled by Jenova's base instincts the whole time, to consume, destroy and move on to a new world, seeing as he was cloned from Jenova cells. His own ego gave added the delusions of Godhood on top.
The Sephiroth you see throughout the game until you meet him embedded in amber on Disc 2 is Jenova, too, shapeshifting.

Sephiroth wasn't a clone of anything, he had a human mother and a human father. He developed that God complex because of his inhuman strength coupled with his mental breakdown and learning of the Planet's knowledge in the Lifestream.
As for Jenova, all of her cells were eventually supposed to come back to the whole. But instead of going to Midgar where her body was, Sephiroth called them all to the Northern Crater for his own purposes. Jenova's original purpose was just to fuck things up; Sephiroth's are more lofty and ambitious. He ends up using her in the end. It adds nothing to the story thinking that she's in control and it doesn't really make that much sense,

Only that Jenova isn't a sentient being, Hojo predicted the Reunion would happen soon, and to further advance the plot, it did right when Cloud and his gang got imprisoned. Everyone who had jenova cells in them were compelled to move to the northern crater because of Reunion, Cloud didn't know why, but the people who got the Tattoo's seemed to know the purpose of them going to the Northern Crater, so that Jenova could merge like Buu or whatever comparison you can draw. Since Sephiroth was dead and couldn't move and had plenty of Jenova in him the ideal spot would be in Northern crater. Hojo knew that Sephiroth was in the Northern Crater, either by actually having him moved there or just by sheer luck that he washed up there somehow from flowing in the Lifestream, much like Cloud after he fell into the Lifestream he got transported elsewhere together with Tifa.

She very much was a sentient being back in the day. If you watch Aerith's moms tapes she talks about how Jenova would disguise herself and infiltrate villages and make people sick.
The whole goal was to get Cloud to the Northern Crater and deliver the Black Materia which is why Seph removes obstacles such as Tseng and the President.
It's speculative whether it was Jenova or not but to me it can't be because it would devalue Seph as a villain and it doesn't make sense that you would fight the main antagonist as a warm up before fighting her son as the finale.

Sephiroth is meant to be a Red herring though, that Jenova fooled your party and more or less everyone except Hojo that Sephiroth was the villain, much like you said with the disguise and infiltrating villages and more or less wiping out the Cetra.
The only "real" Sephiroth fight you have is in Clouds memory/head, right before the final FMV, and that's just a token fight more or less to fight this imaginary enemy he was hellbent on beating all through the game, kinda in a way how Cloud removes the last parts of Jenova in him somehow.

One of the most pivotal scenes in the game was all about how some scrub with shit-tier skills and no training was able to take down the greatest soldier who ever lived just through the sheer willpower to use Sephiroth's leverage against him after being impaled. Frankly from the game it seems jenova is in control of Sephiroth for a good part of the game and then Seph takes controls.
You have to remember that Seph is trapped in the northern crater all the game.
Also, every human dies at the end of the game. The lifestream at the end fmv wasnt made only from the dead people but actually from the living ones as well. Literally every human dies. The writer said this was the intention. RedXIII epilogue was added to give the game a happy ending after the human race perished. Of course it was retconned for future sequels.
