Let's break this down.
-It should be a popular, well-known movie by a famous director who had already established (his) name with more conventional projects.
-It should have grating, annoying bits, which however ultimately make sense in the context of what you're watching, and on repeated viewings, you can appreciate the artistry of their inclusion.
-It should first elicit a sort of "um, hum. I kinda don't get it." on a first screening, only to grow on the viewer with repeat viewings.
-In short, it should be "moderately difficult", but still popular/slightly-weird-normie tier. Neither especially pleb nor patrish, just polished.
/tv/ contrarian opinions aside, I therefore submit my Suggestion: 2001: A Space Odyssey
Works on multiple levels. Certain of the events of the film took place circa 2000 (either side of that year, bookending it). The release date and the above film title play on the "turn-of-the-millenium" trope which had been building in popular culture, due in part to the film. Kier Dullea becomes Kid A. :^) Idioteque is the abstract thing towards the end, marries up with the acid trip. How to disappear completely is the sad, beautiful song in the middle, and the gayene ballet suite is used to same effect in 2001. The titular early track sounds like primordial beginnings, the Dawn of Man. Then it's off to modernville with the National Anthem, and the jump to the moon is clear.
