It's a movie that doesn't actually have anything too spectacular to say, but it's certainly about something, and what's more important for the medium, tells its story in a very engaging and artsy way that works to follow would borrow a lot from.
Revolutionary Girl Utena is the Citizen Kane of anime. It's a show from the golden age, as artsy as you will get while still having a real plot and a real message. Madoka wishes it was it.
I would definitely recommend it to any fan of /tv/ stuff looking for inspiration in storytelling techniques and ways to approach exposition.

Maybe it's the poorly set up and elaborated conflicts and relationships, terrible exposition, and two-dimensional characters either stuck with shoddy development like Kyoko and Sayaka or a cycle of repetitive actions like its protagonist.

How are any of the conflicts poorly set up? The only one I can even slightly agree with is Walpurgisnacht, who seems to come out of nowhere. The first time you hear about her you can't help but feel "wait, what?". Its easy to get used to that though, after multiple episodes of Walpurgisnacht being brought up.

Considering Homura is from the future, the only exposition we get is from her, who knows pretty much exactly what is going to happen, and kyube, who knows pretty much everything. Either way, the only things they explain are details that would have never been able to been shown instead of told. Things like the animal slaughtering comparison kyube makes.
Gonna have to dissagree with the 2 dimentional characters point. Homura and Sayaka are ridiculously fleshed out and have complete story arcs. I don't understand how you could see Sayaka as undeveloped considering she learns the most through the entire show, ending with her accepting her death and watching Kyoske (or whatever his name was) play one more time. I agree with Kyoko though. She only really gets one episode of backstory, and even then it feels rushed. In her defense though, she was introduced much later into the group, and I wouldn't even consider her a major character

Homura is not ridiculously fleshed out. She was alone and then got befriended by Madoka. The depth of her love for Madoka doesn't correlate to what we actually learn about their relationship and time together. The same can be said about Sayaka and her attachment to Mami and Kyosuke. Extreme kindness can turn to sadness, sure. She learns the most, but how these events are facilitated are damn terrible. Just recall the train scenes where she kills those women hating guys. The self loathing and reach for a nearly impossible ideal in their situation because of that could've been good, but the way it comes about ruins it.

I enjoyed Madoka a ton, I'd recommend you watch the movie if you haven't yet (the sequel one, not the recap ones). 2001, outside of the initial scene which is brilliant, is not really fun to watch despite being a smart film.

Characters do not need a full conflict to have negative chemistry. That should be common sense. Thats like watching the scene where Sayaka insults Homura for almost shooting her and thinking "WHY AREN'T THEY FOLLOWING THROUGH WITH THE HOMURA AND SAYAKA CONFLICT?!"

I don't think I am going to change your mind on this one, but I will leave it with this. By the end of the series, the one single character with the strongest intentions are Homura, and that is made apparent to the viewer. Watching her transform from the timid exchange student to the stoic cunt she becomes is something that is called "character progression". GOOD character progression, too. Pulling off something like that would be impossible without being fleshed out enough.
