Killing Stannis really did nothing for her character it seems. However, if she let him live, the implications of that develops her character more than anything had over the past four seasons. A thought I've been toying with is that, knowing GRRM likes to mess with fantasy tropes a bit, it seems possible that Jon's parentage wouldn't actually matter all that much in the end game.
Jon as a character, assuming R+L=J is true, falls into the broad archetype of the hero with a thousand faces and into the more narrow sub-archetype of the hidden king. People familiar with Arthurian legend and/or The Lord of the Rings will know what this entails.
Usually the hidden king's parentage matters a great deal to the plot, with the revelation of it drawing warriors, nobles, and smallfolk under their banners, and their story usually ends with them being crowned. This crowning is shown as the right thing because the throne was their birthright.
What if, in Jon's case, if he really does gain the throne in the end (which is a possibility but certainly not a given) it won't be because of him being the heir to the throne but because he was the one who rallied Westeros against the Others?
