Clarke doesn't have the good A.I., it's really an ALIE chip. Clark put it in Emerson, the guy that killed Sinclair. ALIE got what she needed from him and then killed him. ALIE wanted Clarke to get Luna to unknowingly take the wrong chip to get the last night blood.
