Prometheus ignores AVP and Blomkamp's Aliens will ignore A3. But we don't know if Predators exist in the other universe. Or if Prometheus will be referenced in Blomkamp's Aliens. There are many possibilities.

The details concerning the origin of Weyland-Yutani are different. Scott's decision. Others wanted to keep the canon intact. It doesn't matter anyway.
