The point of the Suicide Squad is supposed to be the government deciding to make use of the villains they lock up by making them do really shady missions. If they get caught/compromised then they have plausible deniability, and also inject them with nano bombs at the base of their skull
In the Nu52, the Justice League of America was what the government built to tackle Superman(and the other members of the Justice League). Which was headed by the same woman who was in charge of the Suicide Squad(Amanda Waller)
