According to the movie, the wookiees are one of their closest allies, so letting the Separatists just take over their planet would be a bad move. Not only would they lose wookiee support, but they'd lose support of other planets who'd see that and say "well, if they aren't going to protect their most loyal, I have no reason to stay loyal."

Not a huge one (though they did have some colonial planets in EU), but Kashyyyk's sector is generally an important staging ground for galactic warfare, and the planet itself is full of resources. The Trandoshan vs Wookie conflict is also of regional importance, as two races are advanced enough to slightly tip the scales into one or the other galactic power. Sheev had the Republic support the wookies against seps, but after the clones de-facto took over Kashyyyk, he had the Empire give a share of Wookie slaves and resources to Trandoshans, turning them into allies.
