I disagree. Batman never once thought of Superman as a person. He made him out to be a monster that he should vanquish. He put more thought to this goal than to Superman himself. So when he learned that Superman was actually a person like everybody else, with a mother and a girlfriend, and not only that but that his mother was also named Martha he started to see Superman as himself, but not as he is now, but as he was before. Because right now Batman is a fucking monster himself what with a spear in hand and all. Batman right now was no better than the man that killed his father. And then they went together to kill an actual monster in the guide of Doomsday.
Luthor not only helped create this image of Superman as a monster in the eye of people, but he also helped create this edgy Batman, another monster, and Doomsday, an actual monster. So both Superman and Batman are killing the real deal. Making Doomsday's a dark reflection of Superman and Batman.

What most people forget about Batman is that the dude has huge hang-ups regarding his parents. In this movie they even make in not-so-subtle ways that he's fixated on his mother. The opening with the Waynes death was weirdly sexual and Batman is constantly shown saving female figures.

Batman had been dehumanizing Superman the entire fight. "You're not brave, men are brave." In reality, he had actually been losing touch with his own humanity (branding criminals like cattle, straight up killing). When Superman said save Martha, it hit Batman in such a way that he could not deny supe's humanity. He also got a chance to save a psychological representation of his mother.
Look, this film has some huge problems. It's editing and pacing makes the film difficult to watch. It suffers from an attempt to line up a Justice League movie that detracts from the narrative the movie attempted to convey. The final fight with Doomsday is a seizure inducing cgi-fest coupled with a cheesy rock soundtrack that immediately ruins the tension the film had built. That being said, the film brought up themes and displayed imagery that no other superhero movies are even addressing. I left the film thinking about those themes, and have continued to think about them days after I left the theater. Seldemly have superhero movies been able to accomplish that.
Some of the plotholes you brought up are perfectly valid reasons for you to be unable to suspend your disbelief, and enjoy the film. Some of the "plot holes" you brought up are just nitpicking.

The competing views that exist even between fans of the comics is part of why I say this is an emotionally fueled debate. Whether or not people like what Snyder did with the characters seems completely dependent upon whether they connected with the characters emotionally.
