Who should be an enemy instead of Trade Federation(CIS) in prequels? Those guys are really pathetic and they are actually good guys because they just wanted lower taxes.
Should it be just republic vs empire(or actually pre-empire like Sheev Federation) or something else?

All the random alien races that always had some gag going on when they spoke or did anything. You couln't really take them seriously.
Also the regular droid army was played for laughs every time they showed up and only the super battle droids and droidekas looked serious enough.

So he merely adopted the Trade Federation's modus operandi to continue steamrolling the Republic, in order to create something far more effective and brutal (the Empire).

Nah, Trade Federation were fine. Rather than some obviously evil Empire-analogue it was better to have a morally grey organization, to make it clear they're just a sacrificial pawn in Sheev's scheme to take control of the Republic. You don't want to diminish the realization that the Republic IS the Empire.
