The actor of his father got cancer and it meant that the Commodore had to be retired from the show.
With him gone it made Jimmy kind of pointless and so they just killed him off.
Besides, after he fucked his mother you just knew it was going to end one way.

it doesn't hold up as well on a rewatch, I wish I hadn't done it. you still get all the great moments but knowing all the production issues and what a mess the later seasons become you notice a lot more of the negative elements in between.
