You know what, I actually think Lucas did plan him to be the evil big bad. There is some logic to this theory. However the comedy character act before any possible reveal was so annoying, irritating and down-right badly implemented that even if it was planned no one cares.
I wish Jar Jar was actually evil.
He played such a major part in the first film, then kinda fucked off in the later ones.

As much as I love the idea behind Jar Jar being a secret manipulative Sith Lord, I can't imagine it being George's original intent.
He couldn't have been revealed in EP II because he had to give emergency powers to Sheev, He couldn't have both Dooku and the one to give powers at the same time
EP III wouldn't fit. We already had Obi-Wan fighting Grievous, Windu fighting Sheev, Yoda fighting Sheev, and Obi-Wan fighting Anakin.
Also, Jar Jar was too close to Palpatine. Remember all of Sheev's other co-conspirators he only met under the Darth Sidious persona, he usually made sure to keep his two identities separate.
