Honestly? A whole lot of stuff. The first one, I found it obnoxiously, tiringly boring. The 2 and the 3 were quite chill. I like SW universe above anything else, and I both enjoyed the war scenes and all the fluff behind the clone trooper creation and their betrayal towards the jedi. Maybe it's because my mind isn't clouded with nostalgia since I never saw the original trilogy as a kid, but I didn't find them so bad.

Actually all the prequel bad guys are pretty cool, Grievous was cool too.
Pod Racing was okay, the game was a masterpiece.
A lot of the prequel based video games are very fun.
Mostly I like the prequels because they have a more interesting story ABOUT them than the actual plot of the movie. They're interesting to talk about and how it all went wrong.

The biggest flaw of the prequels was the crappy writing. The overall feel of the environments and the costume department was top notch. But then Lucas had to go with his cringeworthy dialogue and piss poor attempts at drama.

Coruscant: The chase through it, the royal interior design, the way it looked from space
The goofiness of Ep I, although it was completely unfunny and sucked, it had a charm to it.
The mysterious and darker Ep II, if Lucas let the actors behave like humans and have normal personalities, it might have been ok. The dialogue needed major rewrites though.

The battle of Geonosis, all the jedi fighting. Dooku was evil looking and sounding, even if his background wasn't fully fleshed out.

Not really. Everyone enjoyed the prequels when they were in theatres (even Episode 1), they all got solid reviews from trusted sources.

The only revisionist history is from jaded Generation X manchildren with a platform like Red Letter Media, Simon Pegg, Kevin Smith, etc, deifying the original movies.

They're all children's films at the end of the day. At least Lucas had the balls with the prequels to do something different and go full 100% pulp sci-fi serial homage.

That's a conservative estimate. I remember a thread ages ago where some anon estimated the actual population of coruscant.

Even at the low end, assuming the landmass packed in at population densities of modern day cities (pic related) it's still over a trillion people. And once you factor in that these structures are miles high with technology to have a large city flying through space, and that coruscant has the same size, gravity, and rotation as earth, but with only one medium sized ocean on the planet, and the ice caps breaking up the continuous cityscape.

Its cool for a fantasy idea, but looking at it realistically, logistically, its fucking impossible.

You literally answered your own question. Sheev needed an obedient, unquestioning army to execute the Jedi when the time came.

If you mean the senate, then the Republic had been without a standing army for years. The CIS is knocking on the door and the clone army is ready to fight. The Chancellor has just been granted emergency powers and can have the clones deployed immediately in the name of bringing a swift end to the conflict. Why would they waste the time to train civilians?

And finally, remember that the whole war was a sham. It doesn't matter how many clone troopers there are relative to citizens when the fighting is being orchestrated by one person.

Trips don't lie. Y-Wings and B-Wings were always cooler than X-Wings, TIE interceptors and bombers were always cooler than TIE fighters.

Honestly I just really miss the insane visual inventiveness of the prequels. I don't think even the original trilogy has anything that can hold a candle to the ARC fighters, Jedi starfighters (both versions), or the V-Wings.

Nah, they're superior no matter what age you are, more mature in their darker arks than anything you saw in the prequels.
And it's not like The Phantom Menace wasn't an unsuccessful attempt to bridge a gap between toddlers and Baby Boomer C-Span fans to begin with, I'd say the Clone Wars was going for the Linkin Park demographic and the III was the only one that drove Lucas to make them in the first place.

The universe looks great and there are some awesome ideas but they're constantly fucked over by shitty writing.

The AotC battle and RotS opening were visually amazing, but the story and characters are so weak that it felt like there no stakes to either of them.
