Obi-Wan has never been 100% by the book. He's a far cry from the emotionless archetype the council would decree to be the perfect Jedi.
He was going to train Anakin in spite of the council's concerns regardless of whether they let him or not - because Qui Gon willed it so.
Given that he got his ass handed to him by Dooku last time they fought (excluding Clone Wars) I'm sure Obi Wan would understand.
Remember his line to Anakin later? "We are at war Anakin," and then goes on to say how they all have to do things they're not comfortable with for the good of the Galaxy.
