It's not super clear, since it's supposed to be all artsy and whatnot, but I would gather:
Red spiky thing = complex organic molecule, since it's in red stuff and at this point he's flying into/through Cross
Green fuzzy stuff = Specific molecule. Mostly Carbon, oxygen, sodium, I dunno
Swirly blue thing with planetary surface = That's gotta be an atom, not because that's actually what they look like (they really, truly don't) but because the orbiting bits around them look like people imagine electron orbits look
And past that he's subatomic, which is where Pym says all the really bad stuff happens.
