He just got the right parts and built a protocol droid with spare junk, like people who build custom electronics with junk and shit. Protocol droids seems to be the crappiest models around, like "build a radio in 10 steps" electronic lessons from a few decades ago. It's not that hard to find such parts in a planet filled with junkyards such as Watto's, where Anakin could perfectly steal from.
Also, Watto shop is full of old droids, there's Jawas recycling droids/selling them in EP IV, you have enough context in the planet for that to make sense.
