The Faith pretty much sets the morals of society, like most middle age religions.
Most of the major houses (Lannister, Stark, Tyrell, Arryn) have either gone through with or proposed cousin marriage in recent years, without any drama from the faith.
So it's pretty safe to say, like in the real world in the middle ages, it's not considered incest
