So I'm playing a very lax cyberpunk game. The BBEG is killing off all of humanity with a clone legion. My question is: why?
I literally asked the DM that. He said it wasn't for a 'stereotypical reason', no Nazism, no Nietzsche, no Socialist-Communist shit, etc. He told me to keep guessing. Since we only play on fridays, throw me some guesses so I can throw them at my DM.

Maybe he hopes to unite humanity by acting as a massive force of change that will force humanity to unite or die by destroying the weak and tyrants, leaving only the strong to kill him, so that they may band together and build a new, better world on the ashes of the old.
Be a martyr, purge the weak and save humanity. Its the kind of villain I'd make. A man who knows that no little action, no drop in the bucket can do nothing when the kings of the world so easily take those drops for their own use.
But if you just kill the tyrants or assassinate them, hell even destroy their sources of power brick by brick, you'll only create a power vacuum that someone or something will fill, and thus the cycle will repeat because the slaves and downtrodden won't unite.
So you create a common enemy, destroy the worst of the greater echelon so the people can't just rely on their overlords, the weak are thus made strong by the hard times you force onto them.
Plan everything just right, a few lucky and unlucky coincidences here and there so they don't become too soft, but still learn to grow strong so they may properly defeat you with their own strength, and fall from grace with poise knowing that the future is left in the hands of those few heroes you made strong and grew to abhor the cruelty you and the old world was fueled by.

You don't need ANY reason. The best scenarios are those where there might be some clues, there might be even something looking like a resolution, but deep down it's all just wild guesses made by players, that might or may not be true... and they will never know.
The trick here is to get them hooked, not present them a fucking cause-effect chain of events. Because that will simply be fucking boring.
The villain doesn't need to have a motivation. This doesn't mean you are allowed to pull the fucking "lolsrandom" Jocker-style character, because those suck and they suck hard. It simply means you can have a bad guy that just does things. Because there is a pretty high risk you will end up with situation with pretty compelling BBEG pulling some serious shit... and then his motivation is revealed, ruining the whole fucking character, since it was some weak-ass excuse.

Perhaps he is anti-cyberpunk and believes technology to be the poison that pollutes the soul and body of society. Consequently he recognizes that he is part of the sickness and thus uses technology make a wholly biological creation - clones. Maybe along the line he realizes that they are a product of sin, but a necessary evil, and a controllable one at that. The BBEG might have some moral axe to grind, either he was hurt by something and passing down judgement on a corrupt world, or just wants revenge for something personal that happened to him.
There's also a very real chance your DM doesn't know what the character's motivation is. He doesn't want it to be a normal trope, or something dumb, so he's going to leave it vague and claim it's a mystery. Eventually he'll write his way into a corner and either have to backpedal to a previously disproven trope by tying in a thread of exposition you had no access to, or just settling for a motivation that's one dimensional and unconvincing.
Most real motivations are either basic or stupid though, it's more impressive to just pick something specific and spend the time to flesh it out properly and do it justice, rather than try to build up people's hopes that you have some new angle on the human condition and let them down.
