The Golden Throne fails like it inevitably would and the psychic death scream engulfs the Sol system in a new Warp Storm that reaches Eye of Terror proportions and frees the Chaos God born from 10,000 years of devotion from the mind of the Emperor that kept it in check.
The lack of an Astronomicon cripples intergalactic travel and fragments the Imperium into a Warring States period.
Just like how it happened when the Eye of Terror was born, other Warp Storms retract in the wake of this new one. Including the Eye of Terror. This sets back Abaddon temporarily but without a whole galaxy's worth of manpower to throw at him he manages to establish his own empire around what remains of the Eye.
The Rhana Dandra happens and in doing so consumes most of the Eldar species. It does free the remaining Eldar from the eternal torture at the hands of Slaanesh but it only does so because Ynnead is also a Chaos God and those two gods tear souls into oblivion in their attempts to take them from each other. The remaining Eldar reunify thanks to Harlequin diplomacy and attempt their hand at empire building again.
Fuck it, Gork and Mork is a Chaos God too. We learn this because Ghaz gets deified because Prophet of the WAAAGH and they are none too pleased about it. Gork and More daemons, champions and whatnot start to appear because Ghaz is hogging all the devotion.
Tau still play a role in the astropolitics of the Realm of Ultramar which survives but are still mostly a regional threat.
Tyranids show up with fleet organisms with the means of exploiting stars.

By the time you get to 50K it's a new Golden Age. Trans-Galactic travel and communication is possible again thanks to a combination of techno-magic and warp-sorcery. Large portions of the Webway have been restored and networks of psychic beacons have been established. Human tech is back up to Dark Age of Technology levels; Tau as well. Eldar have built up major empires. Orks and Chaos still just living the dream fighting everyone for the luls.
Then everything changed when the Squats attacked...
