Ninjas were meant to beat Samurai, and often dressed as Monks because Monks could fucking go anywhere, and Monks are a neutral party to both Ninja and Samurai.
Samurai could buddy up Knight because Bushido and Chivalry codes, and Pirate could be ally to knight for some reason (Privateers working for the same royalty?), and then Pirates and Ninjas, regardless of their hostility towards one another in popular culture, buddy up because they don't play by the rules.

The best system would be a One beats Two system. For example the Ninja beats both the Knight and Samurai, but loses to the Pirate and Monk.
Pirate shoots through Knight's armor. Knight blocks Samurai's attacks with his shield. Samurai is prepared for Ninja. Ninja hides in the latrine and kills the knight when he's unarmored. Monk loses against everyone because Monks suck.

Knight takes the pirate and the ninja in a straight fight. Against the Samurai, not enough data, flip a coin. He's got the edge on the Warrior Monk by virtue of having a shield to make it much easier to get inside the spear without getting skewered.
Pirate v ninja. Pirate if he shoots him (and hits), ninja if the pirate gets close. He loses to the Samurai for being a sea thug and not professional soldier. As for the Warrior Monk, roll dice to it with shitty pistols. If no hits you're in the big trouble boy.
Ninja surprise attacks or gtfo. That is all.

Is it really fair to say ninja are poorly trained? Sure they weren't magical shadow wizards but a poorly trained assassin is at best one that you send on a single suicide mission and at worst one that gets captured and spills the beans. In a straight-up deathmatch: knight wins. Superior equipment to the samurai who is his biggest martial contender tips the balance in the knight's favour.
