They have betrayed the Imperium so they are traitors.
However their true goals are entirely unknown.
There is the slight chance that they are working for the benefit of the Imperium, but that doesn't make them any less of a bunch of traitors.
Lore explanation: Nobody knows. Alpharius/Omegon began with pure intentions to save humanity by siding with the traitors as per a prophecy, but as the Heresy went on you see a split forming between the two (Alph and Omg are now working against each other as of Scars/The Serpent Beneath)
-Most Accepted Fan Theory/Speculation: They started out pure, but over 10,000 years of war have lost their original mission and have been slowly corrupted by Chaos. Alpharius was the more traitor of the two and arranged Omegon's death by Guilliman.

I think the Alpha Legion just does what they want and tends to not fuck each other too much compared with like everyone else.
I keep it simple and view the Alpha Legion as their own affiliation and whatever their schemes are, they are all designed to strengthen and improve the position of the Alpha Legion vs everyone else.
Because I see a load of people here consistently try to classify them as traitors or secret loyalists, when it is rather clear they are more of a rogue legion that abuses and takes advantage of the wider hierarchies of all other forces in the galaxy to push their own agenda.
