So how would one go about running a post apocalyptic Cyberpunk game?
Any form of technology left would be stuck in some kind of hive like cities with only a bit trickling out to the savages beyond the gate first off.

Shadowrun's Gobinization Day almost counts as an Apocalypse all by itself.
Source properties for PA/CP might include Tank Girl (using some elements of the movie in particular, with Suits and Nomads), early Mad Max (almost all Cops and Nomads), Akira (already mentioned, but with a decent mix of archetypes), putting a harder edge on Logan's Run, the Neo Seoul portions of Cloud Atlas (book and/or movie, with the book establishing the PA cred), parts of Cowboy Bebop (early episode reveals that Earth is pretty wasted), the Bubblegum Crisis prequel AD Police (Buma, but no super suits or big bots yet, and a Corp so corrupt it almost transcends the genre), and several Shirow cycles (GitS, Appleseed, Black magic M66).

You don't, because they are different settings/styles of game. Having cybertech in a post-apoc wasteland doesn't make it cyberpunk, and having desolate areas in a cyberpunk setting doesn't make it post-apoc. If you don't already have an idea how your particular genre crossover would work, you can kindly fuck off with vague, stupid questions like "how do I mix X and Y?"
