I think it's even more heartbreaking than that.
A new rule instituted in 2014 says the cars have to not only make it to the finish, but also make it all the way back around to the pits.
They instituted this to keep leakers from wanting the glory of making it to the checkered flag and then crapping out just past the finish line and creating a hazard.
If Toyota had instead of going those few extra feet past the finish to reset the car waited just before the finish line, then run that final limp-home lap after the flag had waved, the would have still been credited with 2nd.
So stopping the car those few feet beyond the finish line was the difference between 2nd and...nothing.

Le Mans has always been not who ran the most laps, but who rand the most laps while still running.
in 2010-2014 it was getting really bad, teams would have cars that didn't run for the last 10 hours roll out, spill oil all over the place, and break down after the finish line and cause safety concerns. So they made a rule. You had finish a lap in six minutes.
Since the Toyota stopped after the line, the entire time it was broken down it counted vs. the limit. Thus there last lap was 12 minutes, and they did not finish the race.
If you didn't finish you are put on the DNF list like the person who blew a engine or crashed in the first hour.

It is forbidden to stop on the track to wait for the presentation of the chequered flag.
