I think it's more to do with the style of the offence rather than Kyle Shanahan.
Ryan has been in a rhythm/timing-based offence for much of his career. He had checkpoints going through pass plays and he knew where his receivers were going to be based on his own progression in the play. If X wasn't open during his initial dropback, he'll look towards Y at the top of his dropback then work his way back into the pocket looking towards Z before checking down if no one got open etc. He was one of the best at scanning the entire field quickly and had a clear understanding of how routes would be developing vs the coverage he was facing.
With Shanahan's offence, there is much more waiting and feeling for the right moments his receivers are going to get open. There are longer-developing play where he has to hold on to the ball in the pocket. It's fundamentally different to what he's spent most of his career in and he's not used to it. There is less reading and progressions to make and more waiting. He went from a rhythmic style to a chaotic style and his mechanics suffered too. His arm strength also looked shot during a chunk of the season so I don't know if he got injured or what but it was fine again towards the end.
Ben Roethlisberger went the opposite way and had similar growing pains at first because he wasn't a rhythm passer but he's been pretty good once he got more familiar with the style of that scheme (and personnel improved).
I think Matt Ryan will be good and Shanahan, while he has some flaws, is a good OC. There just was a rough transition no one really saw coming due to stylistic differences in scheme. From 2014 to 2015, the OL was better, the run game was better, the defence was better and the receiving options were about the same if also not better so no one expected Ryan to decline like he did, but that's what makes the NFL so interesting. There's always new things to learn.

pretty good question tb honest. Ravens defense was better, but Denver faced a better team than they were on paper. Even with two weeks in between, the Panthers had incredible momentum going with them, especially after thrashing the Cards. And the Broncos shut them the fuck down, and up.
