From the obvious fake-deep-throw-to-run-play to his silly cross routes and pick plays.
His offensive schemes don't actually have a direction or a core dynamic; it is literally based off trickery and capitalizing on the fact we have the great QB of all time.

It's a whole thing and the Baalke thing might be the most benign and healthy relationship in the 49ers front office.
Basically Trent Baalke and Jim Harbaugh had a power struggle and Baalke won. Now that's sort of normal in an NFL front office, GM and head coach power struggles, Baalke maybe went a bit too far in pushing him out but that wasn't the sole reason Jed York fired Harbaugh.
Jed had personal problems with Harbaugh for a number of reasons. Some examples, he didn't like Harbaugh's personality because Harbaugh is the kind of guy who doesn't shy away from conflict and tells it like it is, he didn't like how Harbaugh got credit for turning the team around because Jed felt that credit was due to him. And lastly Jed got the idea that Harbaugh actually wasn't that important a coach, that anyone could coach that roster to a Super Bowl.
That last thing is basically what Jim Tomsula was whispering into York's ear. Tomsula was positioning himself to eventually become the head coach since back in the Singletary days.
He became a family friend of the Yorks and was their spy in the Harbaugh coaching staff.
In Harbaugh's final season Tomsula did his part by dividing the locker room in two, those loyal to Harbaugh and those loyal to Tomsula. They literally used two separate locker rooms.
So Tomsula was the sneaky little shit who stole Harbaugh's job, Baalke pushed him out with political in fighting and Jed York was the jealous pussy who pulled the trigger.
