IR gets the player off the roster I think. So if you know they won't play again this season, put them on IR and you can move someone up from the practice squad to give you 53 again.
If a player is just injured, but will return in a couple of weeks, they still have a roster spot and you can't bring an extra player into the squad.
If someone gets injured early in the season, and will be out for a long time but not the whole season. They can be put on IR/designated to return. This means they free up a roster spot, but have to be held out of the squad for the set number of weeks, even if they recover early. Romo was on that this year. I don't know if there's a point in the season where you can't IR/designate to return anymore, but there probably is.
