Is it possible to simulate the effects of ferrofluid on a desktop computer? Can I use RealFlow for this or are there better tools available?

If you just want a basic simulation you could try NAMD and VMD. It all depends on what you are looking for.

Realflow is for making pretty pictures, it isn't a serious simulation tool. Depending on what you want to do, you will need to get under the hood and rejigger the equations you solve to take into account magnetic fields. Look up ferrohydrodynamics.

Real pros write their own simulations from scratch. :^)
That shouldn't be too bad. Use a lattice boltzmann model and add a magnetic field to act on every particle. Obviously you'll miss the effects that the ferrofluid has on the applied field, but I think that should be good enough.
