well it depends how you define a thing's color .
if its the light it dosnt absorb then yea the atmosphere is transparent but scatters the light so at ground level we see it blue\red (at sunset) .
as for water it is actually blue ,the color it dosnt absorb is very faintly blue so with enough water you can see its blue . on the surface it also reflects the sky .
ocean\sea water actually varies between light blue and green depending on the depth\composition of dissolved materials .

the water reflects the blue sky, and the sky is blue because it reflects the water. You can even tell when you're in a very dry area that the sky looks "whiter".
Anyway this phenomenon makes a sort of "loop". But since the reflections weaken at every loop, you reach a limit of "blueness" that is given by the characteristics of salty water and the characteristics of the air.
