She literally imprisoned Madoka for her own selfish reasons, AFTER leading the incubators directly to her and flat out telling them "check this shit out it's so fly but oh wait no you can't actually have it" She mindfucked Madoka and is keeping her mindfucked "to keep her from the incubators" as a flimsy excuse to keep her all to herself, not to mention what the impact of her being locked up is having on the cycle.

Madoka isn't locked up, she's living life with her friends and being normal like she TOLD Homura she wanted, more than once.
The Law of Cycles is being kept in Homura's earring, and the only thing about Madoka that Homu surpressed is her god powers- which, as the end of Rebellion showed, are still available to her. She didn't know the incubators would try to manipulate her and Madoka like that, she even said herself at the end of Movie 2 and in the Wraith Arc that she is afraid of forgetting her, so its only natural for Homura to want to talk about her love.
Nagisa and Sayaka are alive, so Kyoko and Mami are no longer alone. Madoka is tangible and is no longer a concept, and isnt in space all alone, she's living life how she asked for now.
Homura is perfection.
