Asuka is obviously the best choice. Most robots will pick rei because she's quiet, submissive, and autistic when it comes to social situations.

I am torn on the question. One the one hand, Rei is a clone of Shinji's mom, so he should not like her.
On the other, while Asuka is a bitch, her dominance and insecurity would basically cause her to lock Shinji into an endless relationship where they each provide each other with validation of their own existences.
