I couldn't find anything in VLC preferences about this, it has to be a windows thing.
Have you tried to associate webms with VLC & checked to see your view options in the folder where you have your stuff?

desu, I only downloaded and installed vlc and went with quick settings a few years ago and don't know a lot about it but that it plays everything windows doesn't. I have vlc to be the default player for webm's.
