Katawa Shoujo has been discussed since like 2007 or some shit, and unlike most other popular topics of the time it was already corralled into a single thread for the most part as an ongoing "project". So I'd say KS holds the title. Longest lasting "official" general thread is probably either League of Legends on /v/ (now on /vg/) or MLPG on /co/ (now on /mlp/), both date from 2010 but I'm not sure which came first.
