1. Down in the sea. Search and rescue teams are looking 30-40 miles north of Egypt, in the Mediterranean Sea
2. Flown into a hidden bunker. We know that various websites have reported that the original flight was a Boeing aircraft, only to be switched to an Airbus 320 at the last minute. There were 3 security officers on board which is an unusually high number. This could indicate that the officers were placed there to ensure the attack goes through, or to make sure someone doesn't try to reveal the location of the hidden flight. It may also be reasonable to assume that the officers killed everyone on board after takeoff. We live in the year 2016, and given the aircraft tracking devices at play here, it seems odd that we do not know where this plane it. Someone, somewhere knows something and is keeping their mouth shut.

Just because it had that capacity doesn't mean it was fully fueled. Often planes are fueled up only to the point needed to reach the destination plus 30 minutes or in the case of commercial aviation like this, 60 minutes reserve. This lowers the weight of the aircraft which makes it more fuel efficient which is to say more profitable.
