It never was. In the first one, you fought against "muh opressive crusaders". In the ones after that, up until Revelations, you fought the papal church.
There's also a meaning behind the game, Assassins are pretty much the embodiment of leftism/liberalism to the point of them being anarchists, whereas the Templars (aka the bad guys in the series) are the embodiment of the right wing/conservatism to the point of them being fascists.

Deus Ex has niggers as love interests, illuminati leaders and hero's. Sometimes all in the same character. Think Black Chad (who's girlfriend is a pretty blonde) and Morgan Everett as two way out of place black bulls.
Even JC (the main character) is a dark haired savior type.
The Series P super agents are all black haired.
The theme is dark is dominant and blonde is submissive.
Why is this theme put in so many games?
Who made the industry wide decision to have few black villain's and many black hero's? Who made the decision to push race mixing as positive everywhere?
