If you're going to Jerusalem, you can move around easily by buying a season ticket for the street car. I'm not sure about the security situation at the moment, but if you can, visit the Old City. It's a very interesting experience. Although I hate Islam, the Dome on the Rock is a magnificent building, and the Western Wall is ok too. The holocaust museum Jad Vashem is also in Jerusalem, I suggest you check it out. Inb4 good goy. Rockefeller Archaeological Museum is also pretty neat. You better stay out of the Arab neighbourhoods, though, and especially the villages.
I can't say anything about Eilat, and my experience on Tel Aviv is limited to the airport.
You should expect to see a lot of huge-ass concrete walls and checkpoints. The soldiers have their guns with them even when they are having free time, so there's a lot people with assault rifles around. At least in Jerusalem there are a lot of Orthodox Jews. Overall, it's definitely worth a visit.
