There was a pubmed article someone linked once but I can't find at the moment. It reviewed a study using medication, not hormones, to treat gender identity disorder.
Whatever this medication was after two months of treatment it resolved the symptoms and people accepted their born gender. Wish I could find it.

Explicit studies aside, it seems pretty clear there is no evolutionary advantage whatsoever from members of a species that uses sexual reproduction defying their biological sex and impersonating the opposite gender. They wouldn't reproduce, and thus they would be selected out. Since it's an evolutionary dead-end, it's extremely unlikely that the causes for gender dysphoria are genetic, or at least entirely genetic.
If strong genetic predisposition constitutes 'natural' in your view, then no, gender dysphoria isn't natural. It's a behavioural anomaly that deviates significantly from the norm and is counter-productive to our species' biological imperative, which could easily be considered as fitting the definition of mental illness.
