It had to be that way. They hold very similiar views and at their core they believe in the strength of the individual. They both know neither will stand down and that they'll fight until the end for what they believe in, so that's exactly what they do. It boils down to might makes right and Raiden was simply stronger. After the game is over, he takes Armstrong's ideology to heart, leaves the company and goes on a personal crusade.
It's a great fight with proper, solid reasoning, excellent soundtrack and great characters. It's 10/10.
