There were studies done on newborn babies where they offered the baby to look or interact with a doll, or meccano toy. The male babies would tend to show more interest in the meccano, and the females more interest in the doll. They also found females with a high testosterone disorder would also look at the meccano more, suggesting testosterone has a role in this characteristic of new born brains.
This test removed the environmental aspect of female/male brains. So yeah, they are not the same.

Those studies exist, but they're bull.
They all compare the brains of normal people with the brains of transgenders, and say "look, this area of a normal woman's brain is similar to the same area of this transgender's brain".
They don't address several things.
1. Is that area of the brain associated with gender at all? It's usually the amygdala, associated with memory and emotion.
2. Is this similarity the effect of being transgender, or living as a transgender? To my knowledge, no study like this has been done on "pre-transition" trannies. It's entirely possible that the memory/emotion center of their brain is similar to a woman because they have been pretending to be a woman for 10 years.
Again, they're largely nonsense. Just biased scientists starting with their conclusions and looking for any reason to validate themselves.
