Countries started bombing terror organizations and their networks of infrastructure, not Muslims. This was in response to the worst terror attack the world has ever witnessed, remember, and it was not the first. Osama bin Laden's Taliban / Al'Qaeda also bombed multiple American embassies across Africa and the Middle East.
Also bear in mind that Islamic countries were playing host to these terror groups and pretended to ignore their existence.
Lastly, it was in US / western interests to make sure these groups were dismantled, and Islamic governments given the tools necessary to prevent their spread or return. It is not hard.
You should not view it as us kicking the Islamic hornet's nest, but rather, the Islamic world kicking the western hornet's nest, and crying wolf.

It´s not just a violent religion, but also it being applied to the tribal cultures of the middle east. Imagine if only the deepest backwater rednecks practiced christianity.
And while ISIS acts with religious fervor, they nevertheless act against the wordly enemies of theirs. They still act as a culture against those who slighted their culture in the past.
Technically seen their religion would require them to attack the shit outta every state, but you´ll find that most terrorist attacks are the result of politics in which the US got involved during the cold war.
