A few points: FDR intentionally stoked hostilities in order to get us into a major war. The Depression of 1938 (not 1929, but the second and worse one that historians like to ignore) cracked the US system. Only through a mega war economy (and being the last man standing) would we climb out of it, so the the thought was.

WW2 was unlike any war or military conflict that we've seen since then. We see non-military personnel as innocent bystanders because that's more or less what civilians are these days. In civilized western countries, the wars are fought by the government and the soldiers they own (this isn't a hyperbole in America, soldiers on deployment are considered owned by the federal government).
In WW2 civilians in all nations participated in the war effort. Americans prided themselves on working in factories that produced war machines and conserving resources to help the boys overseas. Civilians in Japan were pressured into doing the same by their government because doing the opposite was dishonorable and treasonous. Russia and Germany both ruled their people with iron fists and forced their people into supporting the war. Countries like France had resistance fighters comprised solely of civilians who used guerrilla tactics to rebel against their occupiers.
This is all a far cry from what we see in modern times. Half of the western world's civilian population (passively) speaks out against war operations and the other half don't even contribute at all to the effort, unless you count having a relative who served in the reserves 10 years ago. All of that being said, all countries actively bombed civilian cities. It's lesser known that there were a few small isolated incidents of attacks on American soil, but tons of Russian, German, and obviously Japanese civilian towns were bombed because it collectively helped the opposing nations reduce the war effort by shutting down factories and eliminating morale.
Finally, Americans gave both the Japanese government and civilian towns ample time to surrender or else face destruction the likes of which the world had never seen before. The government rejected these negotiations and the civilians had no choice. American planes dropped pamphlets onto several Japanese cities.
