Do they not even realize that Japan was a completely closed off country to outsiders for hundreds of years, and that only the Portuguese, and then the dutch were allowed to trade in one port, they weren't even allowed to live there either, though they did build a little island where the trade was conducted that they could stay short-term.

Tokugawa was actually pretty open. William Adams, for example, was a prominent member of the Tokugawa court and was life long personal friends with Tokugawa. Tokugawa even had a full Samurai suit of armor sent to England as a token of good faith to King James the I in 1613. So while Adams was technically a Samurai because he was a member of the court, he wasn't the typical man-at-arms style samurai of popular media.
