The difference is precedent.
There are no other major Chritian groups whose main concern is hating the negro.
Whereas there are several other militant Islamic groups. Heck, if you go back to Muhammad and his immediate followers, you can find them doing the exact same stuff as Isis. Conquest, genocide, destruction and dismantling of native religions.

From the 1880s to CURRENT YEAR there were approx 5000 murders by Klansmen (Not all were blacks), about 95% of murders were done between 1880 - 1970, KKK is practically non existent and situated mainly in the USA. ISIS is murdering on a global scale, they are responsible for the deaths of tens of thousands of people, remember they have only been functional for a few years.
While both are terror organizations, in this day and age all the KKK can be responsible for is some hurt feelings.
