Their method was found out after a terrorist was caught. A university student had created a method for them to embed secret message into a normal voice communication. So for example, you'd hear normal conversation on phone about two people talking normally about some inane social daily bullshit and you'd hear some static or other clicks and noises in the background which would appear like signal problem. You'd then feed this voice recording into a software and it would spit out the decoded message from it. The student who created this was later caught.

Think about it like this. If you prevent ISIS from using twitter you prevent them from recruiting, organizing or planning anything beyond what they can do outside of their immediate influence. The local governments that are currently fighting them (iraqi militia's, local syrian's ect.) gain an advantage because ISIS can not organize its guerrilla fighters in those area's. Not to mention you completely shut down their MAIN recruiting source and would give iraqi and syrian militia's a real chance to catch up in terms of organization and numbers. While bombing them literally just drives more people to their cause.
