They did that for two main reasons:
1.) It was an homage to the older FJ40s and other offroaders that typically had white roofs
2.) The white roof is white because it's functional; it keeps the vehicle cooler in the sun. That's why older offroaders had it to begin with.
And you could get colour-matched roofs if you wanted, you just had to buy the Trail Teams/TRD edition. But then it was only in a select colour for that model year.
So yeah, it might have been a nice option to have...but I think it would've taken away from the retro styling they employed. These SUVs are unique and don't look like anything else on the road.

It applies to Z engines as well, but the fact remains that they're not labeled MZR-anything if they're in a Ford. And they're not labeled Duratec if they're in a Mazda.
Ford currently uses a variant of the 2.0L MZR I4 as their Ecoboost engine for the Focus. MZR family are great little engines, it's why Ford keeps using them. They can't produce anything decent on their own so they recycle decade-old Mazda tech and give it a different name.
