I don't think he'd really figured out what to do with it. The version of Heroes and Villains he released in '67 is famously an "I give up" version.
In fact what is the coda of this new ersion is labelled 'prelude to fade' whereas the end of My Only Sunshine is labelled "Heroes and Villains: Fade" on the sessions tapes (at least accordin to the tracklisting on the box set)

That's because it was originally supposed to be the Fade of My Only Sunshine. Then he changed his mind and took it and made it the fade to heroes and Villains. Then he thought it needed a prelude to that fade, and made that. Then he decided to re-record the fade. Then he decided to scrap the fade altogether.
The problem was that Brian couldn't make up his mind of how to complete the song, insomuch as he stopped caring about the other tracks that were nearly finished.
