insane man (Gira) in a damaging relationship with insane woman (Jarboe) gets separated from her and locked up in a mental asylum, first disc alternates between him pining over her (Helpless Child, Animus), adjusting to/being confused by his new environment (How They Suffer, I Was A Prisoner) and random Jarboe cutaways which give us a sense of her madness
second disc sees Gira sobering up a little and realizing that Jarboe was a damaging cunt the whole time, resulting in a breakdown which ultimately leads to him turning to God and committing suicide (The Final Sacrifice)
there's a lot more detail to this theory but i'm tired and can't be bothered writing it all out
