Objectively, MDBTF is a more ambitious project and far more influential too. It alone changed the sound of hip-hop for a good 2-3 years. That said, it is NOT my favorite Kanye album (that distinction goes to Late Registration).
GKMC is also not Kendrick's masterwork (TPAB has that honor), but it is my favorite because of the easy accessibility for repeat listens. TPAB is a beautiful struggle, and not necessarily one I like to repeat often.
So while it's not quite an even match between the two:
Personally: GKMC > MBDTF
Objectively: MBDTF > GKMC
