A curious aspect of the revised time travel spell was its need for the map born of the Tree of Harmony. That link may have been the reason for its indelible appearance regardless of where Twilight ended up, but it also suggests that the Tree itself is omnipresent. Again, it might only be due to the magic involved, but there's a lot that's still mysterious about Harmony.
Being aware of branched timelines would be one factor in picking the proper agents to solve friendship problems at the right times.What would the world be like if those hadn't been fixed?

The harmony magic provided by the tree has Last Unicorn-style "do as you will" influences over how it is used, yes, implying the elements have their own will. The elements of harmony won't power up for inharmonious ponies, yes.
So, how was Starlight able to use the harmony map to generate the required 1.21 Gigawatts? She couldn't. Here's how I rationalize the events:
Starlight's initial time travel spell was a deliberate partial failure. It suspended her in a pocket dimension; she needed another Element, or possibly Twilight specifically to successfully cast the spell. The scroll was enchanted just to "execute the last spell again" and the Elements aren't foolproof enough to reject Twilight's attempt.

As Starlight said, the time travel spell dumps her in the past slightly before Twilight, this can be explained by the spell using a relative rather than absolute temporal distance. IOW, Starlight cast it first so she arrives first.
Why did the spell destroy the scroll at the end? I'll chalk this up to the Element's will. Starlight's original intent was to have the scroll destroyed as soon as it returned its caster to the present; these instructions were suspended by the map until Twilight returned the timeline to a harmonious state (but not necessarily its original state).
I particularly like this explanation because it jives with a neat >fanfiction theory I read where the EoH split reality into parallel timelines each time they're used (one where they succeed and one where they misfire). All the other timelines from the episode will continue existing for a short time, and then be "garbage collected."
