Maybe Nightmare moon is such an efficient ruler that most if not all considerable rebellions have been crushed and managed to convince ponies like RD to even work for her. As for Rarity, she would never reject such privilege when NMM has pretty much secured her position as only ruler, and without her friends and the elements she has no really to oppose her rule either.

NMM kept them alive for her entertainment. Forcing them to have sex with each other in front of her whenever boredom struck.
Presumably, without her friends, Dash ran into the Everfree and was seduced by the Shadowbolts.
Rarity probably just went with the flow, maybe she figured she could do better work inside the system than outside of it.
The other part being that the future got grimmer each time Twilight returned to it. In Sombra's timeline, Equestria may have gotten shitty, but it wasn't lost yet. In Chrysalis' timeline, Equestria has been lost and all that remains is a resistance on the edge of nowhere. By Nightmare's timeline, even the possibility of resistance is gone, but at least her friends are still alive and "well." In the next few after that, everything is shit and everyone is lost, but at least something is still alive.
And then there is dead world.

Neither Rainbow Dash nor Rarity had any special bond with the other Mane 6 in this world. They only would've known of Celestia as a wise but distant ruler, and Nightmare Moon as the stuff of myths and legends. When that legend came to life and transformed their world into a land of Eternal Night, they made do on their own as best they could. NMM promised Dash action and adventure as one of her guards, and Rarity was bribed to take a position creating propaganda art and design for the new regime.
The other members of the Mane 6 didn't fare so well. Fluttershy was probably killed off defending the daytime animals as they were either exterminated or put into eternal sleep. Applejack's farm was probably overwhelmed by the encroaching Everfree Forest (recall that around this time the Tree of Harmony was being slowly overwhelm by Discord's nightmare seeds). And Pinkie Pie would still be working on her rock farm, oblivious to the whole thing.

Rarity never learned about generosity and compassion. She still has the gemstone cutie mark, but never learned her passion was to make others glow. She turned inwards, and cared about beauty only for what it can do for her. She's in charge of maintaining the castle.And thus all the secret passage ways. All those hidden rooms, all those dungeons. With her gem-finding ability (she does have her cutie mark after all) she's trying to find the six most important gemstones of all. The elements of harmony.
Rainbow Dash never stood up for Fluttershy. She probably never moved to Ponyville. Likely she ended up with Gilda for a while, moving around, but quickly came to the attention of Nightmare Moon, whose Shadowbolts recruited her as an excellent flyer.She still sends info to Gilda, with the Griffin resistance. Griffins only care about gold after all, and what's more golden than the sun?
