Trinity is symbolically just the incomplete version of Burning.
Agito's three base forms represent the past, present and future. Storm symbolises his (forgotten) past which involves the Akatsuki being caught in the storm, Flame symbolises the future which you see in how his later evolutions (Burning and Shining) continue the fire motif, and Ground is the present.
When Shouichi uses Trinity he's just regained his memories and during the fight he tries to question the Lords to find out what exactly is going on. This manifests as Trinity's appearance- he's trying to reconcile what happened to him in his past, what's going on right now, and what's going to happen in the future, but because he still knows very little and is in a state of confusion, it doesn't truly combine into one.
He only gets Burning form when he finds the resolve to confront his past trauma and head towards the future, making the Flame part of the form take dominance.
Burning's weapon is also basically Storm's staff and Flame's blade combined.

The reshooting of Faiz's ending is just an Yonemura trait.
For whatever reason, it seems like it's impossible for him to revisit a backstory without changing it. He did the same thing between the tv series and movie in Kabuto, and even did the same thing in Smile Pretty Cure's movie compared to an episode that aired right along the time of the movie (both talked about the pink Cure having an imaginary friend that helped her deal through hard times when she was younger, but the specific details of the story were all different between tv and movie). He was also the writer of Lupin III Episode Zero First Contact, which although referencing some stuff, and even specific lines from the original tv show, still changed the events all around (although at least in this case it's explicitly said that most of the movie was a lie).
Kamen Rider 4 kind of gives an excuse for that change, indirectly (History was changed to keep Takumi alive when he should have died at the end of Faiz).

I'd guess because he's one of the most veteran writers that were willing to work under the conditions of the SHT movies (handling characters from multiples, having various limitations with cast availability depending on the movie, playing along with Shirakura's gimmick concepts for each one).

I don't see how people don't get that. They weren't saying that they never had losses and traumas in their past, if that were the case, they'd never had any right to complain about people who had those. They were saying that they could leave those things behind rather than let them weight on them going forward,and that's mostly true. Even for Kotaro as of Black RX.
